I just got a 2003 Toyota 4runner and want to attach the amplifier and Sub-Woofer to the Factory Stereo it has. The car is the limited edition with premium JBL sound system but the BASS is not that good. I want to know if this is doable. Will the Amp and the Woofer be compatible with the Stereo?

short answer yes. if your amp has high level inputs (usually a wired input instead of stereo plugs) you can just wire it right in, otherwise you will need a signal converter. But why keep the factory radio. Get a double din radio to replace the factory one.

the bass isnt good cause your JBL is defective, as most of them eventually go bad.

Does the double din radio work with the steering wheel controls. In addition I don't think the factory stereo has RCA outputs. SO how exactly do I connect my Amp to the stereo?
