When filling out past jobs for a resume, and you've worked for a temp agency in the past, do you list the temp agency or the companies they've put you with? Or both?

I list both, especially when you've been with an agency long-term and have been on several assignments.
i.e.
Kelly Services
Raleigh NC
01/05 - 06/07
Admin Assistant - Local Company 2
03/07 - 06/07
- duties
Mail Clerk - Local Company 1
01/05 - 03/07
- duties

sounds better if you list only the companies and not the agency

company and put (contractor) next to the name.

I think if you only put the companies, it might look bad having several places you worked at for only a short period of time

I put company then temp agency name...
like BASF through Kelly Scientific

You need to put both because if you just put the company and someone calls for a reference/employment verification, then HR will not be able to help you because they have no record of employment.
