My uncle wants me to find a home theater system for his room. He already has the cables run in his walls. Can anyone recommend a 5.1 system between 500 and 600 bucks that i can connect to those speakers wires?

Denon makes a good package system in this price range.

Yamaha makes a less good, but still decent one.

For the most part, you get what you pay for with audio, so just go to Best Buy or the store of your choice, and by the most expensive system you can afford.

Go to Tweeter in Crossroads. They know their shit and have quality products there.

I would go for a 7.1 Receiver, and it won't effect sound if you don't use the other 2 speakers. Be sure it has all the right encoding and hopefully component and maybe even hdmi in the back, so you can switch from DVD to TV and whatnot with the touch of a button.

Just don't buy the package receiver and DVD player in one. Whatever you do.

And don't listen to your friends, Bose does look cool and have fun technology, but sound quality lacks on high and low ends.

check ubid.com, often enough they have stellar deals on refurbished, discontinued, or just unpopular electronics are actually very good.

Can anyone recommend specific speakers to buy if i want to build a system (not buy a package deal) or a set of speakers that i can hook up to his receiver and pre-wired room?

500-600 is a very low budget, but if you're looking to build as opposed to a box set (which IS the only way to go if you're serious about home theater), look at Klipsch bookshelf speakers. Their towers are ideal, but with that budget you won't be able to get all five plus sub.

If that is all he ever wants to spend then go with this. Otherwise, I would piece it together over time.

You might want to look at used stuff as well.
